No, you're not stupid, the ending is not particularly clear. The thing Cox that JD hated was how he seems to see right through him, like JD can't hide anything from Cox. And then I tried to explain how JD gets that it says more about himself than it does about Dr. Cox. So in the end it's not Cox seeing all his weaknesses and failures JD hates, it's himself for having them in the first place... Uh, does that make sense?
